If you pick up an enclosure for around $10 or so, you can turn your factory PS4 hard drive into an external drive and add an extra 500GB/1TB of storage on top of your new hard drive or you can use it with your PC.

Reinstalling the factory hard drive completely resolved the issue, and besides being out of space my PS4 is working perfectly again.
